The first hive is part of the plot and there is no way to miss it.

After the area where you kill the banelings, there is a fork in the road. If you follow the south path, you will come across the second hive.

When you get to the third Xel-Naga Temple, don't open it. To the southwest there is a ledge that you can blink to. Follow it south to a chasm you can blink across, then blow up the rocks blocking the path, once past that the Hive should be right there.
